Note that youth games only occur on MWF. Your youth squad will play the youth squad of whoever you're matched against that day in senior league. Youth don't play on PL/cup/friendly days. And so the motivation of youth squad members only updates 3x a week based on the result of the youth game that day. Be careful as well with leaving "auto" lineup on 24/7.. I only use auto to get my senior MWF lineup back in place from my senior training setup and then I turn it back off. I don't know what other changes "auto" might make! Eliminate all sources of confusion: Make sure you have "auto" [on both senior and junior squads] turned off before your next game and your youth starters and substitute benches contain exactly who you want them to have.
